when you say you've "done something". can you be more specific?

check spark output on all 5 cylinders. in particular, see if you get spark from the #3 cylinder. it is fired differently than 1,2,4, and 5 on the PnP setups (stepper driven, vs TTL ignition output drive).

There's no spark at all, I removed coil no1 to see. I uploaded the wrong config to the ECU.

go back to your 3b config. The only thing that will be different is the ignition outputs page. If you wired it the same as the vems PnP for AAN, your ignition outputs will be, from top to bottom:

            Stepper D
            IGN 4
            Stepper A
            Stepper B
            Stepper C

My coils no 1 and 5 are broken, swapping them over with others they fire ok so its not the ecu or wiring. Guess i'll have to wait for some replacements...

That is good bad news! A least you know what is wrong.
