What flows better?

It joins up right before the down pipe makes the second turn to parallel the ground.

Regarding flow no because the further you go from the turbo the colder the gas is thus meaning they require less space (have less volume).

.... What is the loss, if any, from dumping a 3" outlet into a 3.5" pipe?

that would be a lot more than connecting a 3" first and then a nice expansion to 3½"
