Hard to say what else without knowing more detail about what systems the alarm uses.
I'm wondering if your alarm needed a low grade current draw to keep its settings, and whether removing the battery resulted in it exhausting any back up power supply and then defaulting to a safe mode.
In any case, taking it to a dealer for sorting might be the quickest option - they can perform factory resets and recode the remote if necessary.

C4 100/UrS4 Infrared Remote Key - Batteries and Reprogramming
Batteries (4) are Energizer 386/301, oriented as shown in the photo below.
Reprogramming the key, if/when required, involves have one key in the ignition, turned to ON/RUN (but not START) while the second key is used to manually lock and unlock the drivers door lock. If the car has been sitting for some time or you have to change the batteries, getting the remote to work again just requires that you lock and unlock the door manually once and then the key remote will "work" again. (The IR remote has a very limited range and is intereferred with by bright sunlight and fluorescent lights (e.g. in a parking garage). HTH
Sometimes the issue isn't batteries but the little Item 29 infra red bulb:
RS2'd 93 UrS4 5 spd sedan
94 UrS4 V8 6 spd manual avant
you were totally right. The system forgot the key system.
I try to follow the instructions but the key in ignition lock is so loose.
For example when a switch the keys out the the buzzler is not indicate that
the lights on.
I accidently reactivate the keys but than the alarm was activated so i must
unconnect the battery so it is forget the keys again...
Just come back from my car.
What i did i set one key in the ignition i turn it on position.
With the other key a closed the door manually.
Than i push the button and the indicators were blinking but no horn.
Its happened 3-4 times but not opening the doors.
In the same time the central lock was not working when i closed the door with the key.
//unconnect the battery was help to get back the central lock
There's a few different ways to program the remotes. Have you tried any other methods yet?
I tried to put one key into ignition, turn it,other key close and open,result->blinking the indicators 3 time,
-i put into the ignition the key with holding the open button and somehow(the key is loose in the cylinder so dont know if it is connect correctly) the key began to work,
for a while but the alarm was activated i had to unconnect the battery to stop the horn.
Ir remote still does not works. It seem it lost all the factory settings.
In VCDS i checked the keys booth of them are working the car can detect
the keys(bits are change when lock and unlock buttons pressed).
The workshop code is : 65535
The software code is 10184
I dont know exactly what these codes are mean.Probably
thats the reason why i can not teach my keys.
(Left in on position in the ignition one key and with other key manually lock the driver's side door
the result is i can press the lock and unlock button and the car's indicator blinking 5 times but nothing else happened(no lock or unlock)
after t time the key aren't working anymore)
Gonna see with another member if I can adjust my 97 UrS6 software.
Did you made the recode?
I was told by a non mechanical guy that the flash memory was crashed
when i disconnect the battery.I don't know the workshop/software codes
so i am affraid to repcode it
