I've had a noise like this since I converted to 6 speed, 2 different 6 speeds in fact, Doug and Mihnea both said it was the flywheel but mine is stock 3b, it didn't do it with the 5 speed although that did have a 1st gear grumble, this does it mostly in 3rd at below 2000rpm. I'm running synthetic gearbox oil at the mo and I'm going to try an old school oil in there to see if it helps. Actually trying to remember if if I fitted the steel rods at the same time, maybe the balance changed too..
If the the noise you are detecting is a rattle below 2,000rpm, it's likely to be worn input shaft bearings on the 3B box. Usual for the 5 speed box once they have done 100,000+ miles.
As Steve says it seems to be pretty normal on 3Bs. Listen for it on idle, put the clutch in and it shuts up.
