I was going to fit temporarily my old down pipe and the WG flexy pipe is not lining up at all with DP.the only thing i can think off is that it's because of Wagner EM?

This happened on mine when I swapped to RS2 spec, you can slip a piece of tube down the flexi and bend it a bit to make it work. I think you'll need to take it off and hold it in the vice, bolted to the WG
Make sure flexi is the right way round too, they make a horrible noise if they're backwards.

Or if you drop the DP out the way you might be able to do it in situ ..

Did you fit an RS2 turbo?

Bigger turbo shifts the DP slightly further from the head, WG stays where it is. Flexi is slightly out of line. I guess the RS2 DP is different to compensate for this but I don't know for sure.
